Combinatorial single-cell CRISPR screens by direct guide RNA capture and targeted sequencing | Nature Biotechnology

Here we present direct-capture Perturb-seq, a versatile screening approach in which expressed sgRNAs are sequenced alongside single-cell transcriptomes. Single-cell CRISPR screens enable the exploration of mammalian gene function and genetic regulatory networks. However, use of this technology has been limited by reliance on indirect indexing of single-guide RNAs (sgRNAs). Here we present direct-capture Perturb-seq, a versatile screening approach in which expressed sgRNAs are sequenced alongside single-cell transcriptomes.Across platforms, NegCtrl2 has the worst capture rate, which may be explained by the fact that this negative control guide has a targeting sequence containing an extended run of guanine nucleotides (5’-GCGATGGGGGGGTGGGTAGC-3’). Unlike the rapidly dividing cells that may come to mind at first when thinking of microbes, most bacteria on our planet are in a slow- or non-growing, dormant state characterized by a low-energy physiology and high resilience to external perturbations1.Studying such phages would give important insights into viral ecology in nature and might open new avenues to treat chronic infections, e.g., by inspiring new treatment strategies to overcome the resilience of dormant bacteria. In this study, we therefore performed large-scale bacteriophage isolation experiments to isolate new phages with the ability to directly kill antibiotic-tolerant, dormant cells of Escherichia coli or Pseudomonas aeruginosa by lytic replication.We initiated our study by exploring the ability of multiple different phages including commonly used laboratory models to kill deep-dormant cultures of Escherichia coli or P. aeruginosa by direct replication.Intriguingly, the ΔrpoS and ΔrelA ΔspoT mutants were still not more permissive to infection by control phages when grown into growth arrest and instead even became highly refractory to infection by Paride under these conditions (Figs. 6a, b and S8a–d). Notably, Paride infections of regularly growing ΔrpoS or ΔrelA ΔspoT strains were indistinguishable from the parental wildtype (Fig. S8b–d). These results suggest that the ability of Paride to directly replicate on non-growing hosts depends on subversion of the regular stationary phase physiology of deep-dormant bacteria.

Light-switchable transcription factors obtained by direct screening in mammalian cells | Nature Communications

Light-switchable variants are only available for a limited subset of proteins and pathways. Here the authors adapt strategies for protein domain insertion and mammalian-cell expression to generate and screen a library of potential optogenetic tools directly in mammalian cells. Even varying the insertion site or linker lengths by 1-2 residues could substantially alter or abolish photoswitchable activity. Another challenge is that LOV domain insertion might alter protein activity in myriad ways, including direct allosteric switching of the fusion protein’s function2,3,4, occluding an interaction surface with other host proteins8,10, or eliciting changes in its subcellular localization or expression in cells5.Here, we set out to overcome these challenges and generalize the LOV-insertion technique to screen a library of candidate photoswitchable proteins directly in mammalian cells (Fig. 1a). Our strategy relies on the Mu transposase to randomly insert the LOV sequence into a target protein of interest11, followed by genomic integration of individual library members into a mammalian cell line using the recently developed landing pad system12,13.Using the Gal4-VP64 transcription factor as a model system, we establish libraries in which AsLOV2 is inserted at >80% of possible nucleotide positions in any of the three possible reading frames. By inserting the library into a defined locus in mammalian cells, we were then able to directly screen for photoswitchable function by incubating cells in light or dark conditions and sorting for desired GFP levels in each case.It is possible that the change in LightsOut transcriptional activity is a product of a combination of slight changes in each of these parameters, or that additional cellular processes not measured here (e.g., light-dependent chaperone binding or transcriptional machinery recruitment) are also regulated by our insertion variant. Nevertheless, our study underscores the power of employing a phenotypic screening approach directly in mammalian cells56,57: a rational design strategy that only focused on generating a photoswitchable DNA binding domain would likely have failed to identify this AsLOV2 insertion site with exceptionally potent control over transcription.

Author summary Many essential biochemical processes are governed by protein-protein interactions (PPIs), and our ability to make binding proteins that modulate PPIs is crucial to the creation of therapeutics and the study of cell-signaling. One critical aspect of PPI design is to capture protein ... Here, we make advances in computational protein design methodology by developing a deep generative model that creates protein backbones adopting the immunoglobulin fold, which is found in natural binding proteins such as antibodies. While generative models have been powerful in tasks such as image generation, using them to create proteins has remained a challenge. We solve this problem with a new model that allows for the direct generation of novel 3D molecules and show that they are of high chemical accuracy.Because the Ig-VAE generates coordinates directly, all of its outputs are fully differentiable through the coordinate representation. This allows us to use the Ig-VAE’s generative prior to constrain structure generation with any differentiable coordinate-based heuristic, such as Rosetta energy, backbone shape constraints, packing metrics, and more. By constraining and optimizing a structure in the VAE latent space, designers are able to specify any desired structural features while the model creates the rest of the molecule.The distance matrix is passed to the encoder network (E), which generates a latent embedding that is passed to the decoder network (D). The decoder directly generates coordinates in 3D space, from which the reconstructed Ramachandran angles and distance matrix are computed. Errors from both the angles and distance matrix are back-propagated through the 3D coordinate representation to the encoder and decoder. Note that both the torsion and distance matrix losses are rotationally and translationally invariant, and that the coordinates of the training example are never seen by the model.We note that both the distance and torsion losses are rotationally and translationally invariant, so the absolute position of the output coordinates is determined by the model itself.
